I personally think that it varies depending on how would you like to setup your affiliate program. I mean, will it be for a single website? Will that site be hosted on the same server as your affiliate program management area?

Though every time I've setup an affiliate program I've used something custom coded by me. It's way more flexible and I feel safer knowing that the script I'm using have no security vulnerabilities (commercial scripts are almost always encoded so that you can not check this).
