I am not into affiliate marketing, so I just leave my links uncloaked.
You should always cloak your links! When I first started, it's not something I did (I was more just, set up a load of campaigns half-assly and see what happens, which occasionally worked but it's not the way to do things) -- cloaking is important for QS if you're using AdWords and also it prevents your aff. network from seeing your landing page, keywords and stealing your hard work!

You must always cloak your links. I have read that it increases sales gigantically.
I always cloak my links. If you don't cloak your links some visitors will just type in the site and you won't get a commission.

Some very very stupid people do not click on affiliate links and copy paste the site's links themselves. I guess they don't want the affiliate marketer to earn. Seriously, it is a very dumb thing.
I ain't cloaking yet, but it is going to be on top of my to do list for my blog! Never thought of it actually..
