One problem with that would be that yahoo only shows 1000 links.. so I guess if the site has more there is no way to analyze anything beyond 1000?

So does backlink watch which I find really annoying. They should make a paid version where it has no limit on the number of backlinks it returns.

Isn't BacklinkWatch just a front-end to Yahoo?

Yahoo site explorer and backlinkwatch are great tools. You can try.
